I don’t have a detailed history of your child’s case but common causes of respiratory symptoms and chronic cough in children with a history of Esophgeal Atresia with TE fistula include:

-retained secretions due to impaired mucociliary clearance secondary to tracheomalacia (weakening of the walls of the trachea)
-aspiration related to impaired esophageal peristalsis or esophageal stricture
-recurrence of the TE Fistula
-GERD (reflux).
N.B. Previous antireflux surgery does not exclude the possibility of GERD (reflux). Some children have recurrent GERD.
Investigations that should be considered include :
1) an upper GI series to assess esophageal motility, and should include injection barium with a catheter to exclude a recurrent TEF
2) 24hr PH metry to exclude reflux (GERD)
3) bronchoscopy to evaluate the presence (or degree) of tracheomalacia

So I advise you to reconsult your pediatrician or your pediatric surgeon about your child’s problem.
